After completing Mission 45, You will lose track of Quiet and thus not be able to use her as buddy. However, with later patches it is now possible to bring her back to the Motherbase and further use her as a buddy.
The patch updating Metal Gear Solid V: The Phantom Pain to Version 1.06 has just been released, and fans have found out you can now get Quiet back after losing her in Mission 45: A Quiet Exit. At the end of this mission Quiet would disappear into the desert, after which she was gone for good.

If you shoot, Quiet disappears and this will prevent specific story missions from occurring (plus you’ll miss out on a useful Buddy)! To get her on the Mother Base roster, redo the mission and leave her alone when Miller gives the order to kill her.

Eliminate Quiet
Eliminating Quiet is your main goal, and it can be quite a challenge due to Quiet’s one-hit kill ratio. There is an easy trick to beating her: When you hide in cover, pop out and then duck back down quickly. This will usually cause her to fire. Her rifle is very loud, so you will know when she did.

Visit Quiet at Mother Base
